I've tuned a few ITB applications on Megasquirt III based hardware. On those I would set up two sets of VE and spark tables, one for MAP-based load and one for TPS-based load. I'd do a full set of tuning on each and then use table blending to define a blend curve between them.

It looks like this methodology isn't available in Speeduino and I'm scratching my head as to how to approach multiply % to achieve a similar end.
