Without seeing a log there is no way to know why it's happening.

And if it's a problem with the tune there is no way for you to fix it

Replace the mega and work on it then.

Actually. This won't be anything to do with the Speeduino at all.

If you turn the ignition off the Speeduinos will turn off.

Injectors will turn off.

Coil power will turn off.

What isn't turning off?

Fix that.

If everything is otherwise working well, spark at power-off is commonly the IGN trigger signal backwards, e.g., going high vs going low.
