No not all pins are freely available.
Unless you want to keep your own fork of the firmware updated with each release, you're best to pick an already included pin map.
Its not a simple ask to have your pin map included.
Serial 1 and 2 are also not available for serial interface with speeduino (Serial 1 is the native USB).
only Teensy 3.5 is officially supported.
as far as i know the knock interface isn't implemented, but i think the code is there, needs to be enabled in the INI file.
